Our top tip for the airport transfer is to pre-book a taxi for peace of mind. The Crete Cab company will look after you with good rates and excellent service.
Car rental desks are inside the airport terminal. The taxi stand is outside the arrivals hall and a taxi to the center of town should be around €25-30.

Chania bus services - for independent travellers looking to use local buses. There are plenty of local bus services and you shouldn't have any problem getting a bus except, perhaps, very late at night.
The bus schedule is set to meet the incoming flights, with frequent services throughout the day, at cost of €2.30 with travel time of 30 minutes. You can pay on the bus.
The bus will drop you at the Chania Bus Station, located at corner of Kidonias and Kelaidi Streets in the centre of town, just off the 1866 Square. Here there are luggage storage facilities, a cafe and further information about all the regional buses.
To get to the old town from here, walk across 1866 Square and then down Chalidon Street, and you get to the beautiful old Venetian Harbour in less than ten minutes.
If you are going to the airport on the bus, the services are timed to get you there on time for departing flights, check the schedule with KTEL to be sure.
